I'm running a facet pump with bike carbs too, no modifications, but i do have a filter king set at just under 3 psi.
All runs just fine, whenever i did have issues with misfire etc, it has always been ignition rather than fuel.

I have a front wheel pickup, and it only works when sensing attached magnets on the front hub as they whiz by (on the wheel studs in my case).
the sensor has to be very close to the magnets - like 2mm away.
I wonder if in disassembly you've knocked the magnets off.

add a 1 year extended warranty policy (if you intend to keep the car past its warranty)
Else go for a free jacket or watch or something
These guys have a route whereby they can work this in as part of the warranty claim with the OEM
I have the same kit, and found that the brackets are so well covered in powder coating that grounding the alternator can be a challenge
So I ran a nice thick cable from the alternator body to an inlet manifold retaining bolt.
if your brackets are powder coated It may help i guess.
i have one without a timing wheel, but with and edis and loom (that needs tidying) the leads to connect to your computer. make an offer if you want it.
Edis is fords coil driver
In a standard car it takes a pulse from the crank sensor
It passes the pulse to the ECU - called pip
Receives an adjusted (by the map) signal back from the ECU - called saw
Then signals the coil to fire
The EDIS has a limp-home function whereby if it's used without an ECU or the ECU fails it defaults to 10degrees of advance.
Many people get there cars up and running 1st time on EDIS alone to be sure that it runs

I had this with my zetec, and it was (i'm pretty sure) the coil pack, as mentioned here ^, check the wiring and even try a spare one.
I got a new one from motorsport electronics and its transformed the car

I had the same, re-stripped the carbs, replaced the float needles and seats - and bowl gaskets.
Re-set the float heights.
Fitted them back up - still leaked - albeit a bit less.
Dropped the fuel pressure from 3psi to about 2psi - cured no more problems.
Try dropping your pressure a little more.

Just this weekend i found that my bike carbs are VERY pressure sensitive, i'm running a facet pump (using a filter king regulator with gauge). Even with new needle valves and seats in the carbs 3psi made fuel dribble out - and i had to back it off to 2ish - now runs handsomely.
From the factory the filter king will be set to 3psi.
As I Understand it the bike carbs are not too happy with lots of fuel pressure.
Many leave them at 3psi but that said, some are reset to 2psi and some 4 depending on how it runs.
